Background: With the advance of next-generation sequencing technologies, the in silico mapping and analyzing strategies have opened an efficient way for rapid discovery of agronomically important genes. A strategy called SHOREmap (Schneeberger et al., Nature Methods 2009 6:550) has been proposed which allows rapid gene identification by simultaneous mapping and mutation identification by deep sequencing. In this way genes can be isolated directly from sequenced phenotypic bulks of segregating populations. Objectives: As a proof of concept experiment, mapping and identification of the bolting gene B2 in sugar beet by whole genome resequencing is the major objective of this project. Moreover, we will develop an efficient bulked sequencing strategy for sugar beet and optimize the NGS data processing pipeline in a species-specific manner. Results: An F2 population segregating for B2 locus has been produced after crossing a B. vulgaris ssp. vulgaris biennial mutant with an annual wild beet (B. vulgaris ssp. maritima). After whole genome resequencing of the two phenotypic pools (bolting, non-bolting) from the F2 population, short reads generated from both pools were mapped to the beet reference sequence RefBeet-0.9 separately. A candidate genomic region ca.1.5Mb covering the B2 locus on chromosome 9 has been identified by a novel approach based on our own algorithms. In silico mapping and evaluation of candidate sequences are underway in order to narrow down the candidate region and to characterize the candidate gene.
